Regulation of Gene Expression and Development in Eukaryotes

An amoeba is not likely to be confused with an E. coli cell. The phenotype of a corn plant is very
different from the phenothype of an oak tree. Different human beings, excluding identical twins,
can usually be readily distinguished. These different phenotypes, we know, result from different
genes and different forms of genes (different alleles) in the genomes of various organisms and
individuals.

Similarly, if we microscopically examine the nerve cells, kidney cells, liver cells, bone
cells, blood cells, hair cells, skin cells, and so forth of any one organism or any one individual,
we find vast differences in the phenotypes of these cells (see chapter 1, fig. 1.6). Some are short
and fat, some are long and thin, some have appendages; and others are roughly spherical. Yet all
of these cells (with a few notable exceptions) contain the same set of genes. All of them are
produced from a single cell, the zygote in sexually reproducing species, by purely equational
mitotic divisions. How, then, can their highly diverse phenotypes be ex-plained?

At present, this question cannot be answered in detail. The superficial answer is that not
all the genes present in a nucleus are ever expressed in a given cell at the same time. Furthermore,
in differentiated cells of higher eukaryotes, only a small proportion (less than 10 percent) of the
genes are ever expresed in any one tissue at any given point in time.

Nevertheless, detailed answers to several aspects of this question are emerging rapidly in
the case of th ruit fly Drosophila melanogaster and the tiny worm Caenorbabditis elegans. Many
of the key genes that regulate specific patterms of morphogenesis, both spatial and temporal,
have been identified in these two model systems, and an elegant picture of the genetic control of
development is beginning to emerge. This picture alreadv shows that development of a fly or a
worm unfolds under the control of a cascade of regulatory genes each in turn adding new pattern
information to the blueprints that were in place at the time of the expression of that particular
factor. By sequential rounds of regulatory gene fine- tuning, each group of cells produces the
appropriate tissue or organ of each individual. In the end, each fly has the appropriate organs in
the proper places: antennae and eyes on the head, legs and wings on the thorax, and genitals on
the abdomen. However, mutations in key regulatory genes can destroy the normal pattern of
development and produce flies with leglike structures where antennae should occur and so on.
By studying the function of such mutant genes and their wild-type alleles, geneticists have
discovered that many of these genes encode trans-acting regulatory proteins that bind to cis-
acting regulatory regions of sets of genes and control their expression-in some cases turning
them on and in other cases turning them off. Frequently, one or more of the genes that are
activated by the original regulatory gene-product will in turn produce a trans-acting regulatory
protein that turns on another set of genes. Development and cell differentiation thus result from
the action of a cascade of key regulatory genes. Recently, the products of many of these key
regulatory genes have been shown to be transcriptional activators that bind to the promoters or
other regulatory sequences of the structural genes that they regulate. A molecular map of the
process of development in higher animal model systems is thus rapidly emerging. Indeed, it
seems likely that the important features of this map will be clearly established within the next
few years.

As was discussed in chapter 14, certain "house keeping" genes such as those encoding
ribosomal RNAs, ribosomal pioteins, and trasfcr RNAs are necessarily expressed at some time in
all cells. however, many other genes are apparently expressed for only a short period of time in
one or a few cell types at a specific stage in development. In other words, the expression of genes
is regulated, and the coordinated regulation of sequential pathways of gene expression is
primarily responsible for the diversity of cell phenotypes that unfold during the development of a
higher plant or animal.

CELLULAR DIFFERENTIATION IN HIGHER EUKARYOTES

During the development of a higher eukaryote, a single cell-the zygote-gives rise by mitotic cell
divisions to a vast array of cell types (in animals, skin cells, bone cells, blood cells, etc.) with
highly divergent morphologies (fig. 15.1) and macromolecular composition. These different cell
types are often highly specialized, carrying out only a few specific metabolic functions. For
example, red blood cells are highly specialized for the synthesis and storage of hemoglobin. Over
90 percent of the protein molecules synthesized in red blood cells during their period of maximal
biosynthetic activity are hemoglobin chains. Nerve cells are apparently the only cells capable of
synthesizing neurotransmitters, What, then, is the mechanism by which these various cells
differentiate from one another during the growth and development of an organism? by what
mechanism is the expression of the hemoglobin genes in red blood cells or the neurotransmitter
genes in neurons, and the lack of expression of these genes in other cell types, brought about?.

The only definitive answer that can be given to these questions at present is that the
expression of these genes is controlled, at least in part, at the levels of transcription and transcript

Differentiation occurs by the regulation of gene expression, rather than by changes in


genome composition. This has been demonstrated by various techniques in many different
organisms. In amphibians, for example, nuclei from differentiated cells can be transplanted into
enucleated eggs (eggs from which the original nuclei have been removed) and shown to direct
the development of normal embryos. Thus none of the genetic information required for the
normal development of entire embryos is lost during the differentiation of the amphibian nuclei-
donor cells. In addition, biochemical analyses of the DNA from the nuclei of various
differentiated cells have in almost all cases shown that the genomes contain the same set of
nuclecotide-pair sequences. Rare exceptions are known. Mammalian red blood cells, for example,
extrude their nuclei during the last stages of differentiation. By ths time, large intracellular pools
of stable hemoglobin mRNA have already been synthesized, so that the nuclei are no longer
needed.

During the development of a complex plant or animal, gene expression has been shown
to be regulated in different instances at essentially all possible levels-transcription, pre-mRNA
processing, mRNA ransport, mRNA stability, translation, posttranslational protein processing,
protein stability, and enzyme tunction. However, extensive data now indicate that gene
expression is regulated primarily at the levels of transcription and pre-mRNA processing. Clearly,
regulation does occur at other levels as well. Regulatory fine-tuning at translational levels is
obviously important in the overall control of metabolic processes in living organisms. However,
the regulatory mechanisms with the largest effects on phenotype have been shown to act at the
levels of transcription and RNA processing.

Many of the developmental processes in higher eukaryotes seem to be controlled, at least


in part, by preprogrammed circuits of gene expression. In these cases, some event (such as
release of a hormone in the bloodstream or fertilization of an egg) triggers the expression of one
set of genes. The product (or products) of one (or more) of these genes functions by turning off
the tanscription of the first set of genes and/or turning on the transcription of a second set of
genes. In turn, one or more of the products of the second set acts by turning on a third set, and so
on. In these cases, the sequential expression of genes is genetically preprogrammed, and the
genes cannot usually be turned on out of sequence.

In eukaryotes, we know that hormones can trigger the sequential expression of sets of
genes. In addition, we know that regulatory genes are involved in the control of patterns of
differentiation. In some cases, we know that regulatory elements called enhancers and silencers
modulate levels of gene expression from nearby promoters. However, the question of how these
enhancers and silencers work in controlling gene expression remains as a challenge to present
and future generations of geneticists. In the future, will we understand the pathway of
morphogenesis of a fruit fly, a worm, a plant, or a human being as we now understand the
pathway of morphogenesis of bacteriophage T4 (see chapter 11, fig. 11.33)?

GENETIC CONTROL, OF DEVELOPMENT IN DROSOPHILA

The mechanism by which information stored in a linear format-the sequences of nucleotide-pairs


in genes-can control the development of three-dimensional form or morpbogenesis has intrigued
scientists since the birth of genetics. Of course, we now know that morphogenesis is merely the
result of intricately regulated pathways of gene expression. The appropriate genes are expressed
at the proper time in the correct sequence to produce the proteins that interact to produce a virus
(see Chapter 11, Fig, 11.33), a cell, a tissue, an organ, or even an entire living organism such as a
fruit fly. However, the programs of gene expression and the pathways of gene-product action that
are required to produce an intricate living creature like a fly are very complex, and working out
all the programs and pathways is a major challenge. Nevertheless, rather spectacular progress has
been made and continues to be realized in understanding the key features of morphogenesis in
higher eukaryotes, especially Drosophila. This rapid progress is the result of the combination of
the unique advantages that Drosophila offers for genetic analysis and the application of the
powerful tools of recombinant DNA and gene cloning to tiie study of key genes that regulate
morphogenesis. In the following sections of this chapter, we briefly examine some of the
progress that has been made to date.

Indeed, the picture that emerges is quite clear and quite elegant. Development in
Drosophila is controlled by a cascade of regulatory genes that act in a specific sequence to
impose different patterns of gene expression on different regions of the fertilized egg, then the
developing embryo, then different cells of the blastula, and so on, until the complex morphology
of the adult fly is produced. Although thousands of genes may be expressed in a neuron that are
not expressed in celis of the eye, the leg, or the wing, these large differences in the patterns of
gene expression in the different cells do not happen all at once in response to a single triggering
event. Instead, the different cell lineages that will give rise to neurons, cells of the eye, and so on
gradually diverge, with different programs of gene expression being turned on by a cascade of
different regulator genes acting in preprogrammed sequences throughout development. In
Drosophila, many of these key regulator genes have been identified, and about half of them are
now known to encode transacting proteins that regulate the transcription of other genes, often
including the next key regulator genes in the cascade of morphogenetic regulators.

The stages in the development of Drosophbila are summarized in Fig. 152. Development
begins even before fertilization of the egg with molecular gradients being established in the
mature egg. Development continues after fertilization with specific patterns of gene expression
in the various stages of embryonic development (Fig. 153). Early embryogenesis occurs very
rapidly without cell growth. The large egg initially contains two haploid nuclei, the male and
female pronuclei. They then fuse to produce the diploid nucleus of the zygote, which in turn
divides about nine times to yield a large single cell called a syncytium containing about 512
nuclei. The nuclei migrate to the surface of the egg at this stage and undergo four additional
divisions. Cell membranes then form around the nuclei to produce the blastula containing about
4000 cells. Separate germ line cells, called pole cells, form at this stage.

In some ways, development in insects is more complex than development in many other
higher eukaryotes. Genetic programs for the development of both the immature, wormlike larvae
and pupae, as well as genetic programs for the adult insects, are required. Metamorphoses from
larva to pupa and from pupa to adult requie sudden changes in programs of gene expression.
These changes in gene expression are triggered, at least in part, by the steroid hormone ecdysone
(see p. 439). Interestingly, ecdysone has been shown to stimulate the transcription of different
sets of genes in different tissues. The genes activated by ecdysone in cells destined to form adult
wings or adult legs, for example, are different from those activated by ecdysone in early larval
salivary glands.

Imaginal Discs and Detcrmination

Preparations for insect metamorphosis are made during early embryogeenesis. Drosophila
blastoderm cells differentiate into two kinds of cells: (1) those that will give rise to larval tissues
and (2) those that will develop into the various tissues and organs of the adult fly. Specifically,
certain groups of undifferentiated cells form structures called imaginal discs. In all, 17 imaginal
discs form, each of which is destined to give rise to a specific organ of the adult fly (Fig. 15.4).
These include pairs of labial discs, antenna discs, eye discs, wing discs, haltere discs, three
different pairs of leg discs, and a genital discs. In preparation for the bilateral symmetry of the
adult fly, each discs, except the genital disc, is present in duplicate.

Cakram dan Detrminasi Imaginal

Although the cells of imaginal discs are (for the most part) undifferentiated, their
destinies have already been decided. This process by which cells (actually groups of cells, and
usually groups of from 5 to 50 cells in Drosopbila) make irreversible commitments to specific
patterns of differentiation is called determination. Determination thus occurs at the time that the
destiny of a cell lineage becomes fixed. Imaginal disc cells are already determined prior to disc
formation; in fact, imaginal disc determination occurs in the cellular blastoderm stage. The time
at which cell determination occurs can be ascertained by experiments in which genetic and
embryological approaches are combined. Such experiments allow one to work out fate maps-
diagrams relating the fates (or destinies) of various cell lineages.

The determined state of imaginal disc cells can be demonstrated by dissecting them from
larvae and transplanting them into abnormal positions in other larvae. Regardless of their new
locations, transplanted imaginal discs develop into the previously determined organ. If an eye
disc, for example, is transplanted into another larvae, the fly that emerges following
metamorphosis will have three eyes, one of which may occur in a totally bizarre location.
